First off, this kit has a somewhat complicated background;;
About 40% of it reuses existing Crest runners as-is,
plus a bunch of Uranus runners and the weapon runners from Crest Dual Face are included,
and the remaining ~20% are newly made runners for the Nineball Ver.
On top of that, the color combination is pretty complex, so there's factory paint applied to various spots across the existing runners.
These are the existing Crest core-type runners.
Various spots have been painted to match Nineball's color scheme.
Also Crest core-type runner sections. The ankle parts are painted entirely red.
It's a very Kotobukiya way of thinking — why bother cutting new molds when you can just paint it;;

This here.. is a Uranus runner section, and at first glance I thought it was a paint mistake, but..
It turns out it's actually a unique marking used on Nineball.
Though the more you look at it up close, the more it feels like someone just splattered paint on it..;;
This runner is the main newly added runner for the Nineball Ver.
As you can see, the newly added runner also has factory paint applied.

There's large-scale partial paint work, and some parts are even painted entirely red..
At which point you have to wonder why they didn't just mold those in the new red runner to begin with;;;;
This is also a newly added runner, and about half the parts are painted dark gray.
At this point you really have to wonder — these are new runners anyway, so why go through all this painting instead of just splitting the runner?
My guess is they made it this way to allow for other color variants down the line.
The dark gray paint has a slightly pearlescent metallic feel to it.
